Never did find the problem for sure, but I think the fuel sock was disintegrating and plugging the fuel filter. I went so far as to cut a filter open once but never did find anything. After about 6 months and 6 fuel filter changes, the problem disappeared. Any way of compression testing those 2 holes? Were they the front right, rear left plugs? Or were they side by side? (If a motor is rebuilt with used pistons, they can sometimes fly apart, and even new Silvolite pistons have been known to disintegrate. There was a big beef about them on the AMC list) A cracked piston top will act like what you described, but a compression reading is what's needed to determine the exact problem.
